I have tried to exclude the OneDrive directory showed up in the back up list (such as C:\Users\[username]\OneDrive - [company name]\) in filters setting under source data section, but it seems like Duplicati is still trying to download files from OneDrive for upload.

Instead of manually using filters, you could try just using the folder browser. Navigate the filesystem and then click the green check next to the OneDrive folder. It should change to a red X. Save your backup and then try again.
