If I install duplicati on linux and save the copies on a pen-drive with ntfs format, is there any problem or is it compatible?

When you use a “local folder or drive” destination, Duplicati just uses the operating system to read and write files. So as long as your operating system knows how to read and write to NTFS, you should be fine.
